the problem is that it's not that I don't have favor (which seems to be the current issue), It's that my client doesn't recognize how much favor I have.

it's not that they're not saving, they just don't show up in game (they do show up on my character page). character page: http://pantheon.demigodthegame.com/32638 and in game, it only ever shows me as having 40 favor points; additionally, this happens in both online and single player play, and occured after a few favor point resets.
