We will never get a 100% Vanilla game as Activision is involved in the mix as well unlike back when Vanilla WoW first came out, so seeing those monetization items likely stems from that. Crazy question, what's the part number of your SSD? A quick google search brings up Enterprise class solid states which could be the issue as the consumer version of Samsung Magician may not have support for Enterprise class drives.

Another thing to try, especially if you had previous fleet battle betas installed... In your My Documents folder, you should see a My Games folder. In there you should see a Star Control Folder, delete the settings.ini file that you find in there and try starting the game again. -- I know it sounds weird but it has worked for a few others so far.
