Making the windows that are not active is a good idea and makes it more interesting to use WindowsFX. However, you don't want a transparent window sitting alone on a second monitor.

Sorry to hear you are having issues. Currently, there is no such option. But, you can exclude those application that you have on your second monitor not to go semi transparent when inactive.

Except that it changes constantly, so that wouldn't work. Something that might be added as an option is not to make windows on their own or on top transparent. Otherwise check if it is the same monitor.
