We've not seen what you are experiencing.

Yes, to switch of this feature is one solution so far
even on 3.05 Beta..
Simple switching off Fences completely: Wow the old fast double click is back! In other words fences does some additional processing/hooking what is not required at all
Have same issue and find it very frustrating. Will switch off hide functionality for now but please provide fix in next version.

Two questions.
Are you talking about a MS app icon? And if so, are you also running CursorFX?
Most, if not all, MS apps do not respond to a cursor skinned by CursorFX.

This happens for me as well and started immediately after the Windows 10 Creator Update.
I have tick-boxes enabled for my icons, so I do know if I clicked them or not. Double-clicking an icon sometimes (but not always) does a hide on a desktop even though it got ticked with the first click. The mouse pointer is definitely over the icon.
Also seeing a delay with double-clicks when applications do open, maybe 1 or 2 seconds before anything happens. That is the same for any icon, including This PC and was previously much quicker. If I double-click that same icon through an Explorer window then it is instant, so it does appear to be a desktop / Fences related issue.
I've turned off the show/hide option because that issue is extremely annoying. That does not have any effect on the delay.
I am having the same issue with the latest version of Fences and the latest version of Windows 10 Pro. I have noticed that if I allow the cursor to hover of the icon for a couple of seconds, I am able to double click the icon and open the application instead of hiding the icons.
