I backed them up too so it's not as if they're gone, I just can't load them into GC3 anymore
They should not be, can you make sure that the Designs folder is in your My Games / Galciv3 is still there? if it is the ships should still work.
I will need more detail to tell if something has gone wrong.
The only reason a ship would not work, is if you are playing as a different race, or you do not have the techs to unlock it.

Guys, you have to realize that any ships created during the alpha and beta process could be lost. Don't work too hard on deigns until the finished game is released.
They just had a ship building contest, that not a indication to not create great designs.
I am playing as the same race. I looked in designs and only two of my ships are there. I haven't unlocked huge hulls again yet so I don't see them. It seems as if my fighter designs have just dissapeared 
I have a bunch of png objgfxcfg and ship files backed up in a folder on my desktop but I have no idea what to do with them.
If you still have the files in your Design folder, your ships will probobly be ok, we are looking into some issues that making ships not load. If you are having issues please send in a ticket to support, so we can fix this ASAP.
Make sure to keep them. I have 5 that didn't show up so far. I expect Stardock will fix the issue because several of the contest ship were broken do to issues with exported parts. Using exported parts on a ship will cause a ctd when it is launched from the shipyard. Even new exported parts created will cause the ctd.
