My Starbases are unprotected

I have owned and played this game since it first came out and never a problem, untill now.  Windows 7 became so unstable I had to fdisk and start over from scratch. 

Problem is when I play a game, my starbases don't get all the options I research.  When I research Starbase Fortification I, none of the modules are available to any of my starbases.  When I research Fortifications 2, the weapons modules for fortifications 2 become available but still no defenses.

Any ideas?

You must have at least Battlestations on there or some of the defence modules won't show up.
