Attached is Dropbox link. West of Hagudst is an invisible outpost and a water shard (you can see the lighting effect, but not the rest of it).
To be more specific in location, I have Rahelle's army right next to the outpost. Water shard is nearby.
I'm having similar issues, including a Magnar AI that appears to have learned to build invisible cities and outposts in one of my games, and invisible oceans playing as Ceresa. We cannot be the only ones.
I have encountered missing portraits in monster messages: "It has shinies..." and hero and sov character screens. Also newly explored lairs and tiles have annoying slow fill-in times (esp. ogre lairs for some reason). Invisible cities though that is neat enough to almost be a feature 
I have this problem at times. To fix it I scroll out to the cloth map and then back in.
Sometimes on my laptop I run the game with my graphic card disabled (to save power) when I am doing this I find most portraits are just blank, but they are fine if I have my graphics enabled.
I've noticed this effect more with removal of FOW. The fog will disappear, the lights will be on, but the structure itself will not be drawn. It is intermittent; I don't get this all the time, but I've noticed it.
