Anomalies and Leveling Up

I'm fairly new to the game.  I've noticed that when I pick up some of the anomalies, I'm told that when I level up in the future, my ship will become more powerful, but I don't see any experience point bump.  Am I missing something, because these things don't seem to be doing anything?

You need to upgrade your survey ship to a combat ship, then you'll see that it's got experience already.  Anomalies don't get you an awfully lot of that though, due to the random nature of the rewards gained for surveying.

When you say I need to upgrade it, do you mean just adding weapons, or do I turn it into a completely new ship?  Like I said, I'm really new at this.  Thanks!

You can "upgrade" your flagship to a warship. In order to do this, you need to research medium hulls. If you then design a warship with a medium hull, you can upgrade your warship by selecting it and then selecting "upgrade" and the ship you want it to turn into (that is also based on a medium hull). However, it will lose every feature it has (survey module, decent engines, sensors, range) unless these are present on your new design.

Personally, I have never upgraded my flagship to a warship.

Well you should.  By the time you've researched Medium Scale Building, it has usually picked up a healthy HP bonus from all those anomalies. This means it is perfect to serve on the front lines.  You can always build another survey ship to take its place.
