Just wondering if you can choose the path that the AI will go down because lets just say my empire is part of the rebel faction, and then I want to set my ally as a rebel(because being allies with the loyalist outside of mutual gains is obscene). Would I be able to set what path my ally will go down.
I was wondering whether you treated an ai with culture pushback,or war, would determine which faction you eventually had as a neighbor. Does anyone know if you choose loyal/rebel if that eliminates the normal ships or they all become loyal or rebel versions ?

I wouldn't know for sure, but I think you are going to be stuck with the rebel/loyalist ship types after choosing to research in one of the new tech trees. Being able to build two different types of each ship class might result in your army becoming too overpowered, but who knows what the dev's will do...
By the way, I have suggested in some other thread that players should be able to choose which side (Rebel or Loyalist) each AI player would research during the game when starting a new game. This has to be done at the window where you can also set the AI difficulty etcetera. I think a feature like that would really be sweet.
Well from what I see it, the advent rebels(Not to sure about there philosophy but they think there is a corruption in the unity) or loyalist(They want all to join the unity or be purged) would make good allies with the vasari rebels(Who want to take other factions along with them) as opposed to the vasari loyalist(who want to leave and let the other races deal with the ancient enemy). The TEC loyalist are almost neutral and the TEC rebels are militant and would rather see all other races die.
You probably start as one of the subfactions. Making research items that disable other research items might too hard. I'm betting that when you start a map, the player options are 6 instead of 3. TEC Rebel, TEC Loyalist, etc... ad barfeum... instead of TEC, ADVENT, VASARI and mid-game you pick one item of research and an entire portion of the tech tree is disabled.
7DS did what it could with what was at hand with the EMPIRE Jedi and Sith Holocrons. If you research the Jedi, you can get defensive stuff and offensive penalties. If you research the SITH, you can get offensive stuff and defensive penalties. Would be nice to have Sith path of research disabled if you research Jedi and vice versa. Hopefully this is something that gets into Rebellion.
