I noticed that some races has special weapons like the ion cannon and scatter gun.
What other weapons not part of the usual tech tree are there?
And ca you put such weapons into a custom race?
Well, Iconians and Yor both have Kinetic Streams in the Beam branch. Drengin and (I think) Korath have Ion Beams; Arceans have some kind of Neutrino Bullets in the Mass Driver line. A number of races have Disruptors instead of Phasors. Um, that's just off the top of my head. Oh yeah, Iconians have Seekers instead of Stinger missiles.
You could certainly use such weapons with a custom race. You could either choose a tech tree that has the desired weapons, or you could put together your own tech tree with the weapons you want.
If you want to dig into the XML for the different tech trees and learn about things like weapons, there's a handy free .NET tool called Galactopedia that was built by a couple of players.
It's not exactly documentation, but it does reflect the data from whatever version of the game you have installed, so it's often more informative than the old manual, and I find it a bit easier to user for questions like this than the GC Wiki.
Utterly pedantic note: The Yor also have Seekers instead of Stingers. Their unique weapons are an exact match to the Iconians.
