Spies, is there a rule about what they can sabotage?

In my current game I'm trying to slow down the neighboring Thalens. On their home planet they have three Galactic Achievements, the Economic Direction Unit, 25% BC, the Temporal Entertainment, +50% morale and the Hyperion Matrix, +16 mp, +16 tp and +8 mt food.

I can nullify the Economic Direction Unit but not the other two.

Is there a rule about what can be sabotaged?

Yes there some structures that cannot be sabotaged. One of them is the starport.

I think structures that are very powerful like does from the Thalens can't be sabotaged or have agents placed on them. Every race have there advantage and disadvantage. For the reason to keep the games balance maybe.

Do you mean that you can place a agent on the "Economic Direction Unit" but not on the other two?

The "no spy" effect is written into the data for those improvements. There is no real "rule" for what can be sabotaged and what can't: it's an entirely arbitrary decision by whomever is charged with balancing improvements, and the Stardock grunt who writes their XML files.
