I would like to know is it possible to have ships make other ships, I have tried to do it through fighters but it does not get the same thing as if making it through the ship factory. So I would like to know is their a different way that is better. Thanks in advance. 
I don't completely understand how you're approaching this or what your end goal is going to be, but I'll try to help out.
It sounds like you were trying to create frigates or capital ships by using the deploy fighter mechanic, so I can understand why you didn't like the results. My suggestion is to simply create an ability with a Create Frigate buff. This will allow you to spawn the frigate of your choice for a specified cost and for a limited or unlimited amount of time. There are a couple of abilities in the stock folders that do this; the Advent Illuminator comes to mind.

Another thing to check out is the "AbilityDeployCombatTurret" & "AbilityDeploySiegeTurret" abiliity files. They are essentially what creates a frigate by capitalships. Also there associated files "FrigateCombatTurret" & "FrigateSiegeTurret" which are essentially frigates with a limit on thier life span.
SuperZERO0, that was the first thing I looked at. And myfist0, thanks for the help as well. Just so you guys now I am making a mod that is homeworld like in the way it has carriers as mobile factorys.
