Research starbase

I'm a little confused about research starbases. I build one, and didnt see an change, so I upgraded it so it shows the base 4% and the upgrade 5% research bonus. Where can I see this effect on my empires research?

If it's a mining base on a research resource, it adds to your race's empire-wide research ability. You can see the current total of your abilities in the civ manager screen.

If it's an economic base doing production assistance (which includes research), it only affects the planets in its local area. For those, you should see the bonuses in the planet's details screen.

Does the module distinguish between manufacturing and research?  Or does the bonus apply to both?

The bonus applies to both.
