Upgraded Buildings on new planets

So good they take too long to build

When playing with faster tech rules, I frequently find I'm colonizing weaker planets in mid game, and that they can't build my upgraded buildings effectively. It can take upwards of 50 turns for them to build just one research academy or banking center, which is a fairly midlevel upgraded building. Are there strategies to get around this or mitigate this besides avoiding those tech lines until you are ready for them?

One strategy is a combination of spending a few turns on maxed social production and using the treasury you built up before invading to rush buy the manufacturing sectors first. Then you can turn the social back down to whatever you normally use and let them build the rest naturally. My focus in every game is to get a strong economy, no matter which civ I play as, or what their racial abilities are. I find at the latter parts of the game, when I take over a new planet, or series of planets, I can pretty much afford to buy everything I want and not even raise the social bar (which is normally at 0% by then)

Another thing that I see people miss sometimes is the fact that decomissioning and rebuilding take far longer than just building what you want over the top of the existing building.

Not always. Sometimes "Upgrading" the building to a different type takes longer. I had that happen... but I can't remember with which two buildings...

Purchase a factory immediately as your first building. This requires you to have extra cash, of course. If you cannot afford to purchase a factory, build one - even though it takes so long. When it is finished, remaining improvements will be made significantly faster.
